if the timing was messed up it would run like shit and i would be able to tell the i think plus the parts for timing only fit on one way so i dont think its a timing issue. the spark plugs are all new the cylinder that misfires still looks good it doesnt looked fouled i will try and switch plugs and see if its that plug once i put the carbs back on again

Sucks that its not running right yet, keep at it.
Since those choke flaps went into the engine, and you have the carbs off, have you looked into the intake ports to see if anything is there besides the actual Intake Valve stem? Have you done a compression test to see if something has been damaged?
If no obstruction in the ports, and compression good, then back to both the fuel and ignition systems.
Take a mirror and light and check your ports.
Since those choke flaps went into the engine, and you have the carbs off, have you looked into the intake ports to see if anything is there besides the actual Intake Valve stem? Have you done a compression test to see if something has been damaged?
If no obstruction in the ports, and compression good, then back to both the fuel and ignition systems.

the peices didnt go in the engine i dont think i coundnt see anything in the holes besides the stem there no obstuctions compression is good nice blue spark fuel is getting there i cant get the bike to idle yet i had my roomate take it to school so he could clean it out with compressed air since i dont have a compressor hopefully then it will idle...if nothing if i cant figure out the cylinder ill have him ride it up the on 3 cylinders so he can do a leak down test to see if anything is going on under the covers

compression is over 140 on all cylinders the one thats not firing is at 150 i dont see what else the problem can be

That compression should be fine.
Compressed air is a must when cleaning carbs. Pay close attention to the circuit at the pilot jet and idle mixture adjusting screw. There are small holes in the front throat of the carb where these connect, must be all clear.
Did you set the float levels correctly? Clear tube, fuel in bowls?
Bench syncing can be done with the throttle valves to set them close to even using a straight pin or small diameter paper clip. Adjust so all 4 are equal at closed throttle, making sure you can still use the main Idle control for upward as well as downward adjustment.
Have you checked those intake manifolds for cracking? The black rubber separates from the cast flange, might be causing a vacuum leak. With the carbs being pulled on and off several times this could have torn a manifold.
Just some thoughts.
Where are you anyway? Lots of guys around the country, and some make house calls.
Oh and I see 1 choke flap on Feebay for 18.95, so I guess you could find new ones still, also lots of used carb racks under 100.

ya i gave it to my roomate to bring to school him and the instructor cleaned it good together he goes to MMI and i made some new flaps from aluminum so that problem was taken care of i know the intake boots have cracks im going to try and use electrical tape and cover them to see if that will hold til i get some new ones.

The electrical tape will not stop a vacuum leak. If cracked you need replacement manifolds.
Also make sure to install a good in-line fuel filter before putting fuel back to a cleaned set of carbs.

Does the non-firing cylinder start running when you rev it up?
Here's a question, what condition was the bike in when you got it? Was there old gas/varnish still in the carbs? Spark plug wires new? etc.
When you say it wont idle, will it run? At what RPM? Is it warmed up or are you just getting it started, letting go of the throttle and killing it?
I think we determined earlier that you had the TK22 carbs, correct? Are the metal plugs still in place over the idle mixture screws? If not are they evenly adjusted?
If you pm me your e-mail address I can send you a .pdf of the factory service manual. I've also got some carb tuning hints in a .pdf too, along with part blowups of them.
Honestly though, take some pictures! It'll be easier to diagnose if we can see what you're seeing!

ok so i taped up intake boots its got it good enough to let it idle for a little so now i know for sure i need the new intake boots anybody know where i can get them cheap almost every where wants 25 each, as far as the cylinder it was getting warm i guess it just slower warming up then the other three
