Engine knock.

 Hi everyone I'm looking for some Help.
 I recently built a motor out of spare parts I had, the cases are 900  which I machined to take 1000 barrels which are bored to 1100 with a new Piston kit, it has a mark 11 cylinder head, new timing chain, manual cam chain tensioner, guides and sprockets are all in good order, and the motor runs fine, but when the engine is cold It has a knocking noise at idle, and to around 1500 rpm but only for two or three minutes while the motor is warming up, I can lean the bike to the right hand side while warming up the noise goes away when I stand it  straight again knocking noise comes back, I can pull the clutch in put it in gear knocking still there, but this is only when the engine is warming up, When its hot no noise runs fine, 
has anybody here heard of this problem before, or have any idea how I can fix it?

Sound like the damper springs in the clutch basket are weak, (bottom engine knocking). Could be a loose cam bearing cap or to much valve clearance on the top end. A short video would help to located your knocking problem.

Possible loose rotor L/H crank end, seems weird that it goes away when you tip it to the right, I'd check that.
If you have a long screwdriver put the tip where you think the noise is coming from then put your ear to the handle and listen, this method will help you pinpoint the area then you can make decisions about how best to tackle the problem.

How low is your idle rpm set at  ?

A plugged choke/enrichening circuit on one of the carbs will cause a knocking sound when cold.  If you have access to a temperature gun, compare individual exhaust pipe temps when 'cold' to see if one (ore more) is colder than the others.

could be thrust bearing on crank or end play not set correct on crank ?

I had that phantom knock on my Z1 before the wreck in 86. It would come and go for no reason I could tell. Miller called it a spark knock. Tearing it down I noticed #1 rod looked like it got hot so I put in the Z2 crank I had on hand. I had it welded and rebuilt the whole top end. After running it the knock came back and would come and go as before. It would go away after it got hot and sometimes it wouldn't appear again then it would. I bought another Z1crank figuring the problem would be solved but it came back again. This time I'm sending my spare barrels to APE to bore and match my new 1075 pistons. Hopefully that will cure it. Is it piston slap I'm hearing or maybe a tight wrist pin? One thing I remember, these engines do have a pulse at idle that had the same timing as the knock so that might be the case after it broke in.

You may be able to take a high quality slow motion video with sound from your phone.
Focus the camera on the timing mark. (I'd be the dumb one putting a small degree wheel on the crank)
Use a timing light hooked up to #1 and aim it at the timing mark.
move it to #2,#3,#4
Analyze, the video.

See where the sound happens in the firing order. Whether, or not it is consistent or random.

camshaft end float, nothing to worry about, Z1000 MK11's and Suzuki GS1000's are bad for it, my D3 has done it for years now.
