Ok, I'm short. So I have this stock KZ650 I might like to lower just a little...like maybe 2 inches so my feet will be flat on the ground. Can I and where do I start?

Lower rear shocks or switch to struts.
Also lower the front tripple clamps on the forks about the same amount to keep the rake/trail close to the same as it was.

Is that lower rear shocks? Or lower THE rear shocks? How do I do that? Same on your other suggestion. Also what about a stepped seat? Like on an LTD? Mine still has the stock seat.

Im pretty sure that shorter shocks from a HD (sportster?) will work, and remember to never lower the front more than the rear or it will loose top end stability. also you can cut your seat down like I did, and others have done. click here to see pics and instructions;)

Sorry, should have said put on a shorter set of rear shocks, like the HDs Scott mentions.

Struts are solid brackets/bars instead of having shocks. With the struts you no longer have the springs to take up bumps, so your back wont like it, but you can lower your bike as far as you have enough clearance for your tire to spin freely.

Lowering the tripple clamps (upper and lower) on the forks means to loosen the fork mounting bolts, sliding the forks higher in the tripple clamps and lowering the front end. Make sure to adjust both sides equally and retightening the tripple clamps to spec.

I'm short too, 5"8', my 78 SR is low enough for me to stand on the groung and just bearly touch the seat, changed to a cafe seat, put on some 76 H500 forks, clubman bars, left the stock shocks but cranked the springs to heavy because the exhaust (mac header) is real low, and I have the stock 16in rear wheel. the bike is real low

I can't go the struts route. My back won't take it. Got laid up for 3 months in the fall after getting a bulging disc while fighting a fire. I might try the seat trim thing too. How do I know what HD shocks to try? Measure them or what?

If you want to shave your seat you can easily get 2" out of it without sacrificing too much comfort. I did it to my 750 and it turned out pretty good. You can click on the pics below to go to links on them
