78 Kz650 dyna ignition ds2-2

So I have had a 78 kz650 in the basement (in pieces) for a while now. I'm looking to rewire the entire bike. But for now looking to get it started. For the time being I would like to wire up the ignition without frying it. What would be the proper way to wire it. What size inline fuse should I run for both coils and ignition? My idea is to run power to both on a switched circuit. But alas I fear cooking up a brand new ignition system.

You don't really need to do anything different other than replacing the points plate with the Dyna S unit. That's it. You don't need to add extra fuses or complications. They will typically just bite you by causing other problems. (Every fuse is a small voltage drop.) You will already be protected by the main fuse.
Since you are installing on a 78 Kz650, your main concern will be to make sure the alternator output is good and the charging system is working perfectly. The Dyna S requires more power than points did. But you can't test it till the bike is running.
The manual will describe tests for the alternator. Basically you disconnect the two yellow wires at the regulator and put an AC voltmeter on the two wires. Run the bike to 4000 RPM and you should see almost 70 volts AC.

The only real difference from the Dyna S instructions is to not use the splice-connectors they provide and use some actual good connectors.
If you are using Dyna coils, then you will have to make sure to insulate the mounting posts as they get near the wiring screws and short out with vibration. That will blow a fuse instantly.

I'm making an entire new wiring harness for the bike. Aka running new wires from ignition to coils. Then new power wires to both ignition and coils. New wiring from rectifier/regulator to battery. The question I guess really is (as I wasn't very clear). What size fuse should I run to protect the ignition and coils. I'll be wiring in an "M" unit but for the time being this is my solution to get it running. Thank you!

20A is pretty standard for a main on most Kz's.
