I just purchased a dyna ignition and once i hooked it up and began to adjust timing i noticed that the main fuse was getting really hot. I then unhooked the ignition and the fuse began to cool down. Any ideas on what is causing this? I believe i have everything wired right.

One thing i did notice is that i am getting 12v to both leads on each coil. This doesnt seem right, but maybe im wrong.

The Dyna S, especially when the crank is not turning, pulls far more average current through the overall system than points and way more so than the factory electronic systems, so the fuse may get hot if the fuse holder contacts are not perfectly clean.

Is there a fast way to set timing to prevent the fuse from getting real hot?

Not really, but you can reduce the current by disconnecting whichever coil you are not timing. As in, disconnect the 1-4 coil from the power supplying wire when you are timing the 2-3 pickup, and vice versa. (I am assuming you are static-timing the ignition.)

You can also use a strobe light with the motor running, but really, if the fuse is getting that hot, you probably have to clean the fuse contacts anyway. Are the wires to the fuse getting discolored from heat? That might mean the wire-to-fuse holder connection is corroded or dirty as well. That might require a re-splice of the wire.

Yea the wires are slightly discolored. Do you know what is going on with the coil voltage? Should both leads read 12v?

With the Dyna S,
One wire on each coil will always be near battery voltage. These are the power feeds to the coils.
The other wire on each coil (one is black, and the other is green) connects to the Dyna S.
One or both of those wires will read near zero volts when the ignition is on but the crank is not turning.
Then as you turn the crank by hand, the black wire and the green wire will alternately, and briefly, read near battery voltage.
Right when the voltage goes from near zero to near battery voltage is when the spark happens on that coil.

Then the dyna s is not working or not grounded. Do you have the correct rotor, and is it aligned. You can bench test a dyna s with a.magnet to the pickup.

But there could be some other issue. If the wires are always at 12then the coils are not using current so the fuse should not get hot.
