Plugs Spark - Won't start

It ran great when I took it apart. Did a frame up restoration. I can't get it to start.
Is it possible for the plugs to have spark but the points don't?
Since I have not been able to start it, I put it new points. Didn't fix it.
It's getting gas and the plugs are sparking.
Any ideas? Please help. Bummer.... all those hours and now I can't get it running.

When you "took it apart" did you remove, clean and re-install the timing advancer? If so, double check that when you re-installed it you oriented the advancer cam correctly. It can be installed in 2 different orientations, but only 1 of those orientations will fire the spark plugs correctly. If it is 180 degrees off the engine will not run no matter what else is done. The image below shows the correct orientation. Notice the little notch on the advancer cam needs to face the little hole in the advancer backplate. Ed

I did not take off the timing advancer, but I'll check that to verify it is correct. As for the coil wires. I mark them the coils left and right to make sure that were re-installed correctly. Also the coil wires have the original 1-2-3-4 stickers on them. They go left to right 1-2-3-4.

To verify if you have the coils wired incorrectly just temporarily swap 1&2 and 3&4 plug wires. If it starts you know you have the coils wired backwards.
Don't fix it until it's broken.

Figured it out. I took pictures of a bunch of stuff before I took it apart.
There are 3 wires coming out of the points. Black, green, and blue/red. These wires go up to the coils. When putting it together,
I naturally wire the same color to color. My brother looked at the picture I took prior to disassembly. He said, " oh look at that
they have green to black and black to green!!!!! WHAT!!!!
I switched wires and it fired right up. Has anyone seen this? Is this the correct wiring? According the to wiring diagram
it should be green to green and black to black.

that tells me you have the coils wired backwards from stock. And that also means the spark plug wires are crossed. If it runs leave it alone. But if you swap the coil wires to black to black and green to green you will also have to swap the spark plug wires 1&2 and 3&4.
Wired correctly the left coil fires 1 and 4 and the right side coil fires 2 and 3.

Don't fix it until it's broken.

(i.e., green-wired coil is mounted on the right, firing the two middle plugs which are #2 and #3).
The KZ650 wiring diagram is confusing because the plugs as pictured aren't in 1-2-3-4 order and aren't numbered.
Below, I have added the plug numbers in red print.
