Are you by any chance running pods instead of the stock airbox? When I was running pods I would loose the outer two cylinders when it was raining from all the water getting sucked in.

I'm using pods, but my KZ1000 friend has an original KZ1000 execpt for the Dyna S ignition, coils and high tension leads.
The stupid thing is that it started to behave bad when II replaced the breaker points for the dyna. I think I'll swop the leads and coils again and try to catch some rain...

Spray some WD-40 all over the Dyna S pickup under the points cover and make sure the gssket is good.
