Exhaust rust through where to start.

I just brought home my first project bike. It runs but not very good.

My question is the exhaust is rusted through on one side. This sides headers do not get hot after 20 seconds of engine on. The other side is really hot. Is this because of the rust through? Plugs seem dirty and wet on the rusted. Is this also because of the exhaust leak?

Nope, it has nothing to do with the exhaust, it has to do with one or more cyliders not firing.
