Was the clear tube test performed incident to setting correct fuel levels?

Always sounds like it is starving for fuel - have you tested the tank/tap with the tank off ?
Cant be the floats if you have adjusted them according to your WSM with the clear tube test - you did that test a few times - priming after each test to fill bowls again - just keep an eye on filter to make sure it stops filling and am guessing they are pretty much the same as mine where level should be plus or minus 1 mm above bottom edge of carb body.

It did have the connected tubes but I just capped them all off apart from the one that goes to the petcock on the 3rd carb/cylinder.

I did the clear tube method, can't remember the exact measurements I got but I did adjust them as one was quite out, they all sit level with the float bowl top now

Have you tried putting all the vacumn lines back on and taking it for a run

Are issues the same if running with petcock set on Prime?

The vacuum being supplied to the petcock is supposed to allow flow through the petcock when set on ON/RUN or Reserve (i.e., any petcock setting other than Prime).

Setting the petcock on Prime is supposed to allow flow through the petcock without any vacuum being supplied to the petcock.

Yep it flows with the tank off, and stops when you put it into on or res, like you say though it can't be air now as I've sorted everything with that, it has to be fuel related. It didn't make much difference when I put that other set on either so does that mean its likely vacuum related? Cos the chances of 2 sets of carbs being the same?

Can a petcock go bad without looking grubbed up etc? Ie somehow not letting the pressure come back or something?

Floats are right
With the tank/tap with tank off test you should be able to have tap to on or reserve and with attached vacumn line from carbs blow through it fairly gently with your mouth and it should run freely with fuel - put a container underneath.

If not already done, would assure that the vacuum hose from the petcock is attached to a vacuum fitting on the carb (where a dedicated vac nipple is provided on some carb designs) or attached to one of the sync nipples on a carb holder -- and not attached to a carb vent nipple.

Yeah I tried running the bike in prime but it seems the same.

The vacuum hose is attached to one of the carb sync nipples I think? Its the points that had the recycle system on them or just a rubber cap is that what you mean? There aren't any other points to attach it to other that those that I can see.

All of your vacumn/sync nipples x 4 (little brass ones about 5 - 10 mm long)are on the intake /top side of carbs same as mine aren't they ? Would reckon so.They are where your vacumn lines should be going ?
Chances of those 2 sets of carbs having the same problem would be about same as me winning the lottery :) .
