This is optimum, running 95 octane, un-leaded...

 

 
Ok here are the plugs. I took it on a 20 mile ride without really pushing hard, they look decent? The tips look a little darker than yours.

Can't see enough detail in your photos.
Perhaps take individual pics, of each plug... kinda like the pic I posted?

Are those the year that is supposed to have the plastic plugs in them ?  I know my 83 wouldnt run right without them .

Plugs look OK but you will need to run it in the "problem Zone" and look again.

here are my Z500 plugs after 300 miles of running fine at 4500 -5000 rpm most of the time. E5 fuel only

gvin, yours look kinda ok, not perfect. However, I would just try a fresh set of plugs.
Also, check for spark "strength"... (weak, or intermittent spark will cause the symptoms you are having)
Perform the test by plugging them into their respective caps, "earthing" their bodies against the cylinder-head and cranking while looking closely at the electrodes.
There should be a bright blue spark, and also, you should be able to "hear" the spark...
You should also do a comparison between "old" and "new" plugs to get an indication of any differences...
(I always have a new plug in my tool-box for such a comparison)

As much as we are talking about checking the spark plugs, it would be hard to believe that the issue is not fueling related. I recorded a video- similar behavior riding down the road vs sitting in the garage. You can see how it bogs down when I open up the throttle. Idles fine.

You can't judge running with the bike parked.  It needs to be ridden, and don't forget to allow it to warm up.

You can't judge running with the bike parked.  It needs to be ridden, and don't forget to allow it to warm up.
 
Similar symptoms when the bike is moving, harder to record hence the video of it not moving.

Valves were adjusted 3k miles ago. I have never touched the spark advances. How exactly do I check it? 
Brand new airfilter in the stock airbox. I have tried running the bike with it and without it and no change.

try raising needles 1 notch [ lower clip ] seems lean through mid range, i just done a  gpz 550 all stock and it was terrible lean with todays gas. report back
