maybe you could spray a can of VHT exhaust paint into the header and let it run down and coat the insides?

Some of the OEM exhaust header pipes were double walled with a smaller internal pipe protecting the outside pipe from excessive heat. Am wondering if the rusty flaking inside you see is actually on the inside of the internal pipe which might be of lesser concern to you. Just a thought. Am unfamilar with Evapo-Rust, but would agree as to spraying with VHT as Cary suggested.

i had the Thunderheader on my older HD internally powdercoated to try to reduce the "bluing" well it still got blue, but i had it pretty advanced and lean, but the inside of the header looked like greased snot. it does reduce the temp a little bit. and i would bet it would do a good number on stopping rust.

Way back when dinosaurs roamed the Earth, the hot trick with the Brit 650 twins exhaust was to pack the pipe full of grease (at the engine side) when installing new pipes. It created an awful lot of smoke when first started, but the pipes never blued after that :)
