Do I put all metal plate on top of each other and see if I can put the feeler in between them ???

Just put one metal plate at a time on a perfectly flat surface ( Plate glass /Mirror etc ) and if there's any gaps under it then measure the gap by slipping a feeler gauge in.
If the gap is bigger than the limit in the manual then it should be replaced.

When I install the clutch cover and using the gasket, shall I also use liquid gasket, service manual say so? Three bond gasket?

No. The instruction you circled is for putting the two halves of the crankcase together. The entire instruction makes it clear that liquid gasket (3 Bond or equivalent) should be applied to the front and rear of the crankcase surface at the clutch.

Once the crankcase is together you only need to install the standard gasket on the clutch cover.
I have several restored bikes along with a 2006 Goldwing with a sidecar. My wife has a 2019 Suzuki DR 650 for on and off road.

If you can snick through the gear box, particularly at low speed, and the transmission shifts smoothly then your clutch plates are flat. When the plates are warped you won't be able to shift between 1 and 2 smoothly, there will be some force required even if there seems to be the proper amount of freeplay and the clutch release point is where it should be in terms of hand lever travel.
